We had included native FLAC support in our Windows 10 expected features list, before Windows 10 for Phones was officially unveiled. Reason is quite simple, Windows 10 Desktop already has it and the underlying OS core being the same, we think it will be present in Windows 10 for Phones too.
Now, we have the word from Joe Belfiore that Microsoft is indeed bringing FLAC support to Windows 10 for phones but not in the first preview build that will hit devices in February.

This raises hope of native MKV support that is already present in Windows 10 Desktop to come over to Windows 10 for Phones.
